It is a little hard to visualize the whole solution, but it sounds like the batched EDI messages that come back from the solicit response are getting lost and BizTalk is having trouble knowing where they should go.
Are you usind a dynamic 2-way send port and this is when it is failing? You could try using separate send and receive ports rather than a 2-way port. It seems like a convoy pattern would help you keep the response messages together, but multiple static ports you connect into your orchestration using role links should also work.

I have no experience of auto charges but I know one of my colleagues who is now retired used to use them. I have setup and Auto-charge and then created a sales order for the customer that I have created the auto-charge for but when I check the sales order I cannot see any charge on the sale order line or on the sales order confirmation.
Also, did you try creating a new sales order with new lines or did you try modifying an existing sales order? I currently add all of our charges on the line level so I did the same for the Auto-charge setup. I tried updating an existing open order and I tried creating a new sales order but I could not find the charge on the order for either.
